Topkapi Palace was incredible! Get there just before 9AM and choose either Harem or Privy Room. Walk directly to your choice and enjoy the ten to fifteen minutes where you have the place to yourself. Be prepared to spend at least a half day in this place (bare minimum and so worth it).
Basilica Cistern hidden sight of Istandbul is an ancient (and btw with 9.800m² the largest) cistern (amongst several hundered others), located 150m SW of Hagia Sophia, built in the 6th century, at the place of the Great Basilica (that's why the name). It provided water filtration (with a capacity of up to 100.000l, today only less 1m water depth).
Hagia Sophia fantastic old building currently undergoing major renovation work so many of the paintings etc undercover, good idea to buy the 72 hour museum pass as you can then. Jump the queue.
It's hard to miss the Hippodrome as you exit one side of Blue Mosque, but it is worth it to make a circumfrance of it anyway, particularly to see the three main columns that remain from earlier times, the Egyptian Obelisk being the most impressive of the three in my view.

The Basilica Cistern is easy to miss – being underground, the entrance is from a low-key looking door on the street – the engineering that went into this such a long time ago is so hard to get your head around – a simply amazing achievement. Beautiful, peaceful atmosphere. Highly worth a look.
The Topkapi Palace is one of the must visit tourist sites in Istanbul. Make sure to include the harem as part of the visit. It can get a bit crowded but not so bad as to spoil the visit. We were accompanied by a guide so this facilitated entry to both the Palace and the harem.
